After using Alldup for several days my task bar and start button search just had a blue line that would run from left to right (moving) under the search bar.
Did you restart the computer during that time?
And if so, was the line there, after restart, but before opening AllDup?

Maybe something could be whipped up, writing wanted dirnames to a file, then using AllDup command-line options to parse said directory names.
You're in "Explorer", right-click, SendTo -> Write.dirname.to.AllDUP
& that does something to the effect to... write said dirname to a file, say c:/out ...

Might you have a hidden file/directory, even 0-byte, within said folder?
That would cause the folder to not be deleted.
If xxx & yyy were all duplicates, & they were removed, only the folder \3\ would be removed, cause it is the only (newly) empty folder affected by file deletions (of the xxx ...

Or your particular Search Method is not expected to find all files?

How do (did) you go about assigning <Enter> to be the hotkey?

In earlier versions, you simply hit <CR> (the same as any other key you might want to use).
In 4.5.72, that (hitting <CR>) no longer works.
